Is there a difference in aLife and Virtual Nature? From listening to Khamon, I get the impression there is. From what I know about virtual pets, I believe there is. However, in the future, do these two areas of virtual world development need to look at and learn from each other?

I think there is a difference, but one that would hopefully grow smaller as the ideas become more integrated.
In my opinion, aLife does not have to resemble real-life natural beings, though it is attempting to emulate real-life processes.
Virtual Nature, on the other hand, is seeking to emulate the appearance of real-life Nature and natural systems.
Is it all in the physical appearance of the final result?
At least as far as I see it. :)

I agree with Ghoti. Even if I'm building a virtual garden to function as desktop, i.e. with file folders appearing as various flowering bushes, it's still a digital representation of "realistic" nature.
Remember how the Doctor used wander into an art gallery and start pushing "buttons" and pulling "levers" using control systems diguised as artistic objects? That's the general idea.
